One of the best methods I've learned is the following:
1) Find two nuts that screw on tightly on the axle.
2) Screw the 1st nut about halfway through the axle. (Use pliers or something similar for the screwing so that you can grip the nut well)
3) Screw the 2nd nut until it reaches the 1st one, then make sure to really tighten it on top of the 1st nut.
4) Grip *both* nuts together at the same time, and move them as if you're trying to screw them off. If you did the previous steps correctly it should start getting removed from the yoyo hub when you screw it apart.
5) To remove the nuts you now have, just grip onto the nut on top and screw it loose, and get them off one at a time.

(I find this *the* safest way to remove a YYJ axle, but I am not responsible if something bad happens to your yoyo or something. Be careful.)

When looking for " two nuts that fit " - look / ask for - two 6/32 size nuts. 6/32 is the thread size of YoYoJam axles.
Also - when tightening the top nut against the bottom nut, you have to use TWO tools ( pliers-whatever ) . You have to "hold back"
on one nut while tightening the second nut against the first. The idea here is that you're locking the two nuts against each other and onto the axle. If you don't hold back on one while tightening the other, you wont get the axle out. Both nuts will just spin together up or down the axle threads.
BTW - many YYJ yos have allen / hex holes at the end of the axle ( like a set screw ). Just find the right size allen key, insert into hole
at the end of the axle, turn counter clockwize and VOILA.
Installation would be like totally the reverse dude.
If you need a YYJ axle, sometimes you can find replacement set screws that fit ( 6/32 ) at Home Depot. They're made from hardened steel. but a long 6/32 screw,w/ head cut off & cut to the right sze would work in a pinch.

Hmmmm . . . .I wonder too. A bent axle could cause a wobble. But to tell you the truth - I've never seen a bent axle although I guess it's possible. Have you bonked yer yo really hard recently ? Does a half look "weird " when you screw or unscrew the yo ? If you remove the axle - roll the axle on a mirror or glass and watch how it rolls. Does it roll like a miniature hot dog ? You could also remove the axle, screw in a straight 6/32 screw w/ head cut off and chuck it into a drill or drill press. If the half spins unevenly ( you'll see and feel it ) then maybe the brass insert in the yo half is set in at an angle Never really seen this either but anything is possible in this crazy world. No fix for this other than complaining to YoYoJam Company. When everything is cinched together, w/ the yo halves pressed up against the bearing, everything should align properly. If you're unscrewing to widen the "adjustable" gap - don't ! Use shims and cinch it down fairly tight.
Finally - If the wobble comes and goes - could it be your throw ?
If you try any of this - post again w/ findings & results.
